Amazon Multi-Channel Fulfillment for Shopify: 2026 Fee Math

Amazon MCF lets your Shopify orders ship from the FBA inventory you already have. In 2026 the fees went up, a 3.5% surcharge landed on top, and peak fees start October 15. Here's the math that decides if it still pays.

Here's the short answer on Amazon multi channel fulfillment Shopify setups. MCF lets your Shopify orders ship from the FBA inventory you already have sitting in Amazon's warehouses. You install Amazon's free app, map your SKUs, and Amazon picks, packs and ships every Shopify order in a plain box. No new warehouse. No new 3PL contract.

But 2026 changed the math. MCF fees went up about $0.30 per unit in January. A 3.5% fuel and logistics surcharge landed on top in May. And holiday peak fees start October 15, eight days from the day I'm writing this.

So the question isn't "can I use MCF?" You can. The question is whether your Shopify orders are big enough to carry the fee.

That's what this post is about.

How does Amazon MCF work with Shopify?

Three steps, according to Amazon's own Shopify integration page: connect your Amazon account, map your Shopify catalog to your Amazon catalog, and pick which shipping speeds you offer at checkout. After that, orders flow from checkout to Amazon to your customer's door, and tracking shows up in your Shopify admin.

The app is called Amazon MCF: US Fulfillment. Amazon built it, it's free to install, and you pay per shipment. It's rated 4 out of 5 from 57 reviews. And 18% of those reviews are one star, so read a few before you trust it with Black Friday.

A few facts that matter more than the marketing:

MCF rents you Amazon's warehouse. It doesn't rent you Amazon's buyers. Your Shopify page still has to close the sale on its own.

What do MCF fees cost in 2026?

Amazon announced in October 2025 that MCF fees would rise by an average of $0.30 per unit starting January 15, 2026. Regular FBA went up $0.08. So the off-Amazon orders took the bigger hit, almost four times bigger.

Then in April, Amazon added a 3.5% fuel and logistics surcharge. It hit FBA on April 17 and MCF on May 2, 2026. Amazon called it temporary. It gave no end date.

Here's a sample of one-unit, standard-speed rates from AMZ Prep's compiled 2026 MCF table, with the surcharge added by me:

That's a third-party table, so plug your own SKUs into Amazon's MCF calculator before you build a plan on it. Fees move every year. Sometimes twice.

And expedited costs more. A 4 to 8 ounce large standard item is listed at $11.59 expedited, which is $12.00 with the surcharge.

What changes on October 15?

Holiday peak fees. Amazon's 2026 peak window runs October 15, 2026 to January 14, 2027, and MCF is on the list. The bump averages $0.32 per unit. The 3.5% surcharge stacks on top.

Run it on that 6 ounce item, assuming it gets the average bump: $7.72 plus $0.32 is $8.04. Add 3.5% and you're at $8.32 per order to ship a single unit from Amazon's shelf to your Shopify customer.

Is MCF still worth it for a Shopify store?

Here's the thing. Nobody asks this question about the fee. They ask it about the order.

Run the math on a store like this, a hypothetical. You sell a 6 ounce face serum for $34. One unit per order. Your standard MCF fee with the surcharge is $7.99.

That's 23.5% of the sale. Gone before you pay for the serum, the ad, or Shopify.

Now the same store builds a kit: serum plus a refill, packed as one FBA unit at 14 ounces, sold for $68. MCF fee with the surcharge: $9.24. That's 13.6% of the sale.

The fee went up $1.25. Its share of the order almost got cut in half.

A per-unit fee punishes small orders and rewards big ones. MCF is cheap or expensive depending on what your page sells, not on what Amazon charges.

So I'll say it plainly. If your Shopify page sells one $34 thing at a time, MCF will feel like a tax. If your page sells a $68 or $100 order, the same warehouse becomes the cheapest decision you'll make this year.

What does the real Amazon-to-Shopify math look like?

On Amazon it sold for $17.95. Shipping cost $4.24 a sale. Net profit per sale: $3.83.

On Shopify the shipping cost per sale went up, to $6.30. More than two dollars worse. And net profit per sale went to $48.27, after paying for ads and inventory. Why? The average order value on Shopify was $101.38.

Watch what happens to shipping as a share of the order. On Amazon, $4.24 out of $17.95 is 23.6%. On Shopify, $6.30 out of $101.38 is 6.2%.

Shipping got more expensive. The business got better anyway. That's the whole lesson of MCF in one table.

Founders obsess over the $2 shipping difference. The $44 profit difference was sitting on the product page the whole time.

Can you cut MCF fees with Preferred Pricing?

Yes, if you ship enough. Amazon launched MCF Preferred Pricing on January 15, 2026. Here are the tiers as reported by My Amazon Guy:

The bottom tier needs 1,200 units a year. That's 100 units a month. A store doing 40 Shopify orders a month gets nothing here, so don't plan on it.

One more thing worth knowing. If you also route Walmart orders through MCF, My Amazon Guy reports the usual 5% surcharge is waived through 2027 when you block Amazon Logistics as a carrier.

Where does AI fit into an MCF decision?

Not in the warehouse. Amazon runs that part, and it runs it well.

What should you do before turning MCF on?

Pick your best-selling Shopify product. Divide its MCF fee (with the surcharge) by its average order value. If the answer is over 15%, the fix is the page, not the warehouse.
